Tommy Conway scored from the spot in the second minute of added time to keep Boro within three points of the play-off places.
Finn Azaz’s opener had earlier been cancelled out by Mustapha Bundu, with Joe Edwards seeing red for hauling down Conway late on.
They return to action tomorrow when they host another of the promotion hopefuls, Coventry City, at Home Park.
